Copy number variation (CNV) is caused by the rearrangement of the genome. It generally refers to the increase or decrease in the copy number of large genome fragments with a length of more than 1 kb, which is mainly manifested as deletions and duplications at the submicroscopic level. CNV mainly affects gene expression, changes the structure of gene products, and even produces new fusion genes to participate in the process of plant growth and development and resisting adversity/disease. Since CNV is an important part of genome structural variation (SV), its mutation rate is much higher than SNP (Single nucleotide polymorphism), which can determine the variation of important economic traits of crops. Therefore, CNV is widely used in the field of agricultural molecular breeding, promoting the development of breeding selection and serving crop genetic breeding.
